| I looked up the dutch traintravel planner from amsterdam to prague. There are various routes and time differs from 17 hours to 11. Most trains transit in Berlin. JP is the Berlin-goeroe he will know the fastest way to berlin |

As far as i see there are two best ways to travel from Amsterdam to Prague.
You can travel by night:
First travel to Frankfurt with ICE-train and then take the direct night-sleeptrain to Prague, total 13 hours.
You can also travel by day:
As JP said, via Berlin...
